You do not have to worry about it. In fact, you will be able to use FoxWeb with both servers simultaneously (as long as you configure the two to not bind to the same  IP address/port combination).
One advantage of using FoxWeb with IIS is that you will be able to use the ISAPI module (foxweb.dll), instead of the heavier CGI module (foxweb.exe). Of course if you are directly referencing foxweb.exe in your URLs you will need to change all references, but if you use script-mapped then IIS will use the dll by default.

We're going to be switching from Deerfield/Visnetic (formally O'Reilly WebSite Pro) to IIS 6 on Windows 2003 Server within the next few weeks (with the hope that we can then move, sometime this summer, to Windows 2008 Server with a newer version of IIS).

We are currently running Deerfield/Visnetic as our web server for hosting FoxWeb web pages.  We don't think it's an issue but we want to ensure that there are no issues when we install IIS 6 on the Windows 2003 Server box.

One concern my client had was with the following text found at

In order for the FoxWeb setup program to be able to automatically configure IIS for FoxWeb, you must ensure that a number of required IIS features are installed properly, before running the FoxWeb setup program. If you happen to install FoxWeb before enabling these features, you will need to uninstall/reinstall FoxWeb, or run the setup program and select the Repair option.

Specifically, we want to ensure that if, in the unlikely case that there are any problems with IIS 6, that we can easily revert back to Deerfield/Visnetic and be able to run the FoxWeb web pages once again on that web server.
