The CGI folder only contains foxweb.exe and foxweb.dll.  Since FoxWeb does not support multiple versions (1.29c, 2.6, 3.0) being installed on the same server at any time, there's no reason to have multiple copies of these files in different locations.
 
Are you really trying to have multiple CGI folders, or are you referring to multiple FoxWeb Program Roots -- one for each of your customers?  If the latter is true, then yes, FoxWeb supports this.  In FoxWeb 2.0 and above you can do this in the Virtual Servers grid of the FoxWeb Control Center.  In FoxWeb 1.29c the process is a little more complicated (take a look at http://www.foxweb.com/document12/VirtSrv.htm).
